I would love to write a fic where instead of the SPOILER ending, someone at the Pentagon realized that the X-team was a weapon of massive destruction and didn't think "let's kill ALL the mutants" firstly because they know that the mutants on the beach isn't "all" the mutants. Secondly because HOLLYWOOD. IT WAS THE COLD WAR. WE WERE LIKE, "SPUTNIK? A SATELLITE THAT DOES NOTHING OTHER THAN ORBIT THE EARTH? FUCK THAT MEANS THEY WILL RAIN NUCLEAR SPACE WARHEADS ON PLEASANTVILLE, WE WILL PUT UP A BIGGER SATELLITE THAT DOES NOTHING."

So then the rest of the fic would be about the CIA training then first as a team, but then gradually beginning to round up people and taking babies from parents based on the nascent science of molecular biology. They'd begin training super mutants based on intel that that's what the Russians were doing.

And Charles would be all on board, because at first it looks like integration, and it's like boiling water that he doesn't realize that it's not like integration until they pass a bill declaring that only "genetically human" people receive American rights.

But at that point it's too late, and they've figured out how to make a cage of the metal Magneto's helmet is made out of. (Plot hole: if the Russians didn't already have their own real telepaths, how did they figure out that the helmet would guard against telepaths? Ha, joke's on you, America, the Russians were helping you blow up your own super-team and probably keeping their own to themselves)

So, Xavier's trapped and mutants are being subjected to second-wave McCarthyism (ie: it's un-American to hide your abilities. Are you now or have you ever been a mutant?).

Magneto left early before it became quite so militarized because he saw the writing on the walls, and is running a multi-continental terrorist organization. Raven, who was the American's best spy, also gets out before they trap Xavier and spends most of the fic trying to figure out her loyalty while trying to run an underground railroad to get mutant kids safe.

Emma Frost escapes because she's baddass like that, and starts a multi-million dollar company, then decides to bring a court-case against the anti-mutant legislation. (Frost v. US Congress?)

Xavier starts undermining from the inside out, training mutants, while also implanting messages in their minds that they're supposed to give to Raven and Erik.

And it's all set against a backdrop of the civil rights movement and women's lib and the 60's.

What's stopping me? ALL THAT RESEARCH. WTF.
